Ever since I installed Sound ID Reference I cant route computer audio to Logic through Apollo. Sound ID has taken over the computer audio output. When I switch back to Apollo in System preferences I can't hear any computer audio (You Tube ) etc. at all. any idead?

Sorry to hear you have encountered some trouble with the app! SoundID Reference will take over as the system output in order to apply calibration, however, you can also disable the option to have the systemwide as the default output in the app's preferences. It would be beneficial to get more details on your setup about the further issue, but I see our team was able to assist with your submitted ticket as well.
